We want to create a clone database environment with different character Set (We can alter character set as new character set is not super set for old charcater set).

Steps done

1- Export from source database.
2- created same environment and a new database with new character set .
3- import full database in new charcater set

Please suggest while taking full import it imported SYS and SYSTEM objects is this recommended to over write SYS and SYSTEM Schema objects?

Or we should do Schema By Schema Import?

As far as I can tell, Objects nor grants owned by SYS will not be exported (and, consequentially, imported). (Most of) SYSTEM owned objects will already exist in the target database, so you'll get a warning message. Review the import log file, but - those warnings can probably be ignored.

Also before export/import using CSSCAN utility try to check database character set migration
